DEpends on what you mean by "mess up". Yes, it will coat them and dull them, just like the rest of the structure. The "glass" comes out looking frosted. But this can be a good thing, especially if there is no interior. Sometimes a more appropriate look than the blacked out windows too.

If you'd rather not have frosted glass, dullcote the buidling before glazing, or mask the glass.
