The bugs are what ran me out of the hobby for a couple years. Spiders and dirt daubbers in the layout! 
But now that I have a new climate controlled building, all is well! Perhaps you can put some foam weather seal around the doors? As for the floor, you mentioned "replacement" which implies removing the old and adding the new. I would just put the new right over the old.
